Since they're from me, of course, predominantly Shep whump and gen :) Just went through the latest stack of Stargate Atlantis fanfiction I printed off to read.
What happened during those twelve days while Sheppard was missing in action in "The Last Man." I love 'missing scenes' because the show's writers way to often leave huge gaps of 'end of the world' to 'everything is hunky dory,' and this story gives the impact of Sheppard's loss on the team and Atalntis.
A short story in which a grievously wounded Sheppard is dragged through a nasty and treacherous swamp as his teammates fight to make it to the gate. It's just a great quick whump fix. :)
Oh oh, poor Sheppard has a run-in with one of his worst enemies. A short story, but to the point. Shep whump!!

Wraith? Been there, done that, but this is worse. Sheppard's in big trouble on Earth, and only Rodney can save him from, well, everyone!. All from Rodney's point of view. Sheppard whump and friendship galore
The team is visiting an installation on a moon. What could go wrong? Duh, this is whump fic. I love the way it's written, how Sheppard must cope with his rapidly deteriorating situation.
Never Say Goodbye
Short and to the point. Sheppard's been badly injured, and Rodney is the only person who can save him, unless they both get killed before reaching the gate. Makes a great 'pick me up' for whump fans. ;)
On the Road to Come What May
This story is told entirely from the point of view from outsiders. "It started with a strange vessel crashing down from the sky. Then three strangers appeared in a decaying city, willing to risk everything to rescue an injured, imprisoned friend. For those caught up in the adventures of these four, nothing will ever be the same again" There's definitely Shep whump, but many pages of great writing as well.
Post Rescue - The Recovery
As usual, the show's writers just leave us with everything a-okay, so Titan5 writes this marvelous "Search & Rescue" tag in which Sheppard's injuries catch up to him.
From the BigBang: "John is more Ancient than anyone realizes. - As everyone tries to put Atlantis back together again, John has an accident that gives him more of an insight into the city and the Ancients than he ever could have wanted. Unfortunately, this also gives the city and the Ancients an insight into him." It all starts with Sheppard getting too near an Ancient device in the city.
Revelations and Second Impressions
I didn't think WHISPERS was all that great - too cliche-ridden, etc. - but this story makes the entire vapid plot actually make sense. No whump, but angst and good insight into Sheppard. ... The trek back to the gate is long and arduous.
The team suffers unspeakable torture at the hands of aliens. As a warning, this is a darkfic, don't expect a happy ending,. If you like to tread into darkfic, check it out.
Survival of the Fittest
Sheppard, McKay and Ronon are stranded in a cold wilderness without warm clothes or any supplies, and days away from rescue. Wow, what more could a whumper want?
Tao of John, The
From the BigBang. "Forks in the Road: Tao of Rodney - John's the one accidentally caught in the machine. Imago: a creature in its final stage of development. John receives a gift that might be used to destroy the Wraith. It might also kill him. Can his team convince him that the cost is too high? Team plus Carson and Elizabeth." This is a great rewrite of "Tao of Rodney" which John gets the power (and problems) instead.
